De meest voorkomende bijwerkingen die werden gerapporteerd bij de verschillende voorbereidende behandelingen waarbij thiotepa werd toegediend, waren: infecties, cytopenie, acute GVH-ziekte en chronische GVH-ziekte, maagdarmstelselaandoeningen, hemorragische cystitis en slijmvliesontsteking.
